Bromodomains are protein modules that specifically bind to brominated compounds. There are now 20+ bromodomain-containing proteins, mostly transcription factors, but also kinases and chromatin-associated proteins. Most of the bromodomains are in the bromodomain-adjacent context (BAAC) that has a PHD finger. Chromosomal deletion of the S. cerevisiae genes encoding the BAAC proteins results in phenotypic differences in response to brominated compounds. We constructed a yeast deletion mutant library of 3237 genes in order to identify the BAAC proteins. We analyzed a collection of 2380 S. cerevisiae yeast ORFs by three tests for the presence of a BAAC domain (i) phylogenetic analysis of the sequences, (ii) motif detection with the PROSITE pattern database, and (iii) homology to the known BAAC proteins. Based on these tests we identified 64 yeast BAAC proteins. Among the BAAC proteins are proteins containing a PHD finger or a WD-repeat domain. Analysis of the predicted protein products of S. cerevisiae bromodomain-containing mRNAs revealed that their transcription is controlled by specific sequence motifs. Furthermore, the mRNA for the bromodomain-containing proteins has a 3′ UTR that is enriched in motifs known to control transcription
